Unable to removie index.php from URL

I am using resonate template, I had implemented SEF url to yes, then when i look at my URL it includes whttp://http://mysite.cluhost.info/index.php/applyforloan (index.php file in URL) in order to remove that as per joomla I had set'URL Rewrite' to yes also had renamed htaccess.txt to .htaccess , but now when i click the menu link i got the error

Page not found.

I had tried every thing which i can check at joomla to resolve the issue can you please help me , how can i remove the index.php from url from resonate?

Also might be worth considering using an SEF extension like http://www.artio.net/joomla-extensions/joomsef
