Look at picture:

1. How to put the logo above the menu?
2. How to remove this area?
I used code:
#container_main {
display: none;
}

in custom css.

If you go to http://www.kameralisci.pl/j3/cantores-minores-wratislavienses you will see menu into sidecol-a. Position of this menu is to high. I can't see title of this menu. I have turn on option "show title".

Hi Rafal

To resolve try adding the following to the Custom CSS field of your templates parameters (edit to taste)..

.sidecol_a {
padding-top: 40px;
}

Would you have a URL to an example of the other issues indicated in your screenshot?

Thank you

For your menu/logo try adding the following to the Custom CSS field of your templates parameters...

.hornavmenu {
margin-top: 100px;
}

To remove the indicated bottom area try also adding the following...

#container_top2_modules {
margin-bottom: -10px;
}
